A bright start from the hosts produced the opening goal in just the 13th minute when Anthony Ujah controlled a cross from Pawel Olkowski before firing past the helpless Alex Manninger.
Augsburg dominated possession after falling behind, but they continued to look vulnerable at the back when Kevin Vogt struck an effort just past the post following more good work on the wing by Olkowski.
Koln would go on to regret not scoring a second goal during a spell in charge before the break as Augsburg hit back to equalise early in the second half.
The home defence struggled to cope as Augsburg launched a fast counter-attack, and they would pay the price when Nikola Djurdjic tapped in after Paul Verhaegh had been denied by Horn.
Augsburg appeared to waste their best chance to secure the win when Raul Bobadilla somehow managed to miss the target from an inviting position inside the box.
However, there would be a late twist when Esswein took advantage of Koln's inability to deal with a long ball by firing a half-volley past Horn's outstretched hand.
