Town took the lead in the first half when youngster Alex Pritchard rifled home a loose ball that was bouncing around in the box.
However, Peterborough equalised when Britt Assombalonga headed home from a chipped through-ball, leaving the teams to settle their second-leg encounter with a penalty shootout.
Swindon stepped up first, and Massimo Luongo blazed over the bar, though Peterborough were also guilty of a miss as the tie went down to each side's final kick.
Fortunately for Borough, Tijane Reis fired his effort over the bar, allowing Tommy Rowe to step up and send his side to a fixture at Wembley.
