In the fourth minute of injury time, the hosts won a corner and Dusan Svento lashed in a volley of his own to claim the all-important two-goal win.
Salzburg now need to match or better PSG's result in the final round of fixtures to progress through to the knockout stages.
The Austrian club travel to Slovan Bratislava, while the French side host group winners Athletic Bilbao.
