Branko Boskovic scored the winner on 64 minutes with a perfectly-placed diving header.
The win sends United level on points with third placed New York Red Bulls as the race to secure a playoff place gathers pace.
Chivas USA have now gone nine games without a win, while DC's victory extended their unbeaten home run to 15 matches, a new club record.
