The hosts took the lead in the 26th minute when Jerome Boateng's long ball to Thomas Muller allowed the striker to beat the offside trap and with a straightforward route to goal, which saw him get the better of the advancing Roman Burki and tap home.
Eight minutes later Pep Guardiola's charges were given a sterling chance to double their advantage, with Henrikh Mkhitaryan's foul on Thiago in the box prompting the referee to gift them a penalty.
Muller stepped up to the spot and duly sent Burki the wrong way with a firm shot to the right of goal for his second - and his side's second - of the game.
Dortmund succeeded in halving the deficit just moments later, however, as Gonzalo Castro reached the right side of the box before rolling the ball to Pierre-Emerick Aubameyang, who slotted home for his 10th league goal of the season.
