Eden Hazard had the first effort on goal for the hosts, but the forward saw his drive fly high and wide in the opening ten minutes.
Nolan Roux had an attempt on goal soon after, but Stephane Ruffier in the Saint-Etienne goal was able to save.
Hazard had another shot on goal midway through the first half, but Ruffier was equal to it.
Lille made the breakthrough five minutes after the break when Hazard was felled by Sylvain Marshal. The playmaker dusted himself down before converting the spot kick.
Joe Cole's drive was wayward just after the hour, while Bakary Sako was off target with two efforts for the visitors.
The hosts put the game out of their opponents' reach with three minutes to play as Roux fired in, before the striker was on hand in the area a minute later to bag his second of the match and seal the win.
