The 24-year-old scored for Real Madrid on Saturday to help the team claim their 10th Champions League title with a 4-1 win over Atletico Madrid.
However, Bale will now miss his country's encounter against the Dutch with a leg muscle injury that the Football Association of Wales claims he has been suffering with "for a few weeks".
His place in the squad has been taken by Fulham's George Williams.
Wales take on the Netherlands in Amsterdam on June 6.
